well first off, since gnome is not a window manager and fvwm is you are
comparing apples and oranges.  Do you mean it runs faster under fvwm when
gnome is also installed, or that it runs faster under gnome plus some
other window manager.  

Of course either way, gnome/window manager should have _nothing_ to do
with java whatsoever.  I'm relatively sure that IBM is not dynamicly
linking the jvm to any gnome libraries.  Now assuming the original report
wasn't just made up, I am not sure why it would appear faster.

I can't think of anything that could possibly effect it, but i guess i
could be missing something.

It's magic, the same way running java on KDE is faster than gnome, and
running java while sipping orange juice thrugh a straw is faster than
anything.
