For me it's different. When I add a second instance it does not appear,
even if I drag the panel around. But if I exit and restart the panel
the applet appears. I tried this by adding a total of 6 clockmail applets,
and they all show up on restart, each one remembering it properties :)
So if anyone wants to use a multi-applet right now, just add the applets you
want and restart the panel, they will then show up.
The clockmail applet's theme support is working well now. I added
internationalization capability to the theme format, but have not tested it.
If anyone wants to test the internationalization (last time I type that :)
capabilities for me, a good test 'victim' would be the calendar theme,
available here along with a screen shot:

clockmail directory of gnome-core.
