Wow... Do you bootstrap gcc as well ?

There is no need to rebuild automake and libtool from sources to get
gnome working. Providing all your automake m4 files go into the same
directory (as Soren suggests) then automake and libtool will build as 
many gnome checkouts as you like without you touching them at all. 
The authors did not write these tools to create problems but to solve 
them. Give them the credit they deserve and put some trust in them.
