There was a bug created by recent changes that prevented gnome apps
(including the panel) from connecting to the session manager. 

This bug has been fixed in cvs and logout does kill the X server. 
However, the session manager is still encountering broken pipes
talking over ICE and often dies before it has saved the session state.

I advise you to edit the default.session file in the share/ directory
of the gnome installation (and your copy of cvs: gnome-core/gsm/) to 
something useful.
