I'm using a git version of gnome-panel and I've found that some of the problems I encountered have now been fixed.

The autostarts are working now and the crashes have stopped. I'm not sure what fixed the autostarts but I think the crashing problem was fixed by this commit: https://git.gnome.org/browse/gnome-panel/commit/?id=29e71752804d4a547518e0e51c6ad8ae58200027

That should not be related. The gnome-session-properties functionality
was not removed, but moved to gnome-tweak-tool. Can you please check
if your autostarts show / are enabled there?

My autostarts from ~/.config/autostart work fine here.
