Did you set the ACLOCAL_FLAGS?
If using a bash try
export ACLOCAL_FLAGS="-I /prefix/to/gnome/share/aclocal"

This tells aclocal to additionally search in
/prefix/to/gnome/share/aclocal
for the macros.
