You can use AC_CONFIG_SUBDIRS, see eg. bonobo's use of libefs.
Also; if you are going to create some sort of streaming protocol I
would be extremely inclined to use the standard Bonobo stream interface
since for low bandwidth things like audio it will be just fine.
