Most image formats (png, jpg, psd, etc.) have zero support for layers, so when you export to such a format 
they will become flattened by definition; that is not a bug.


This is why there's a distinction between "Save" and "Export".  Save uses GIMP's own format (xcf) which 
preserves the layer structure.  So make sure you are using the proper command for the job.

Export for jpg, tiff, png, psd, etc.
Save for xcf
