And the current behavior makes a perfect sense to me :)

Also, I cannot use the alignment tool rightaway, unless I copy/cut the
content and paste as new layer or floating layer.

Yes, it's one of the thing that have to be improved by someone with
enough time and coding skills. A lot could be improved in the
alignment/snapping department.
