Thanks Paolo,
The mime type showed correctly in properties, but there was an entry for the file in ~/.gnome2/gedit-metadata.xml which had the language field as 'Normal' instead of 'C'. Deleting ~/.gnome2/gedit-metadata.xml then restarting gedit fixed the problem.
