To follow-up, I have tried Swift Keyboard and Ginger Keyboard with the same results. When sending messages with emojis between the messaging app, they go through fine. But if sending from the messaging app on the Marshmallow phone to an e-mail address, that is where the issue is, the e-mail apps aren't seeing most of the Marshmallow emojis.

I've been testing Android phones, with both Nougat and Marshmallow installed and I'm finding the emojis from the Nougat phone are successfully seen with third party apps and am testing against Geary, yet some of the Marshmallow emojis aren't. An occasional emoji from Marshmallow might make it through successfully, but others will display random junk characters instead, as if they're not being recognized. Both phones have the new Google Messages app installed and Gboard (Google keyboard). Some of the Marshmallow emojis are of a different design vs Nougat and I'm seeing this same different design whether I use the factory installed messaging app, Google Messages or Gboard.
I am aware that there is now an emoji standard, which may have been released after Marshmallow, but Marshmallow is using a version of Unicode. Not sure if Nougat is as well, or if this is actually the problem (Unicode not being recognized).
