I can confirm this behaviour for a single account, but I was not
able to capture a trace yet. It seems to be sporadic for a single
account with a single alias.

For me this behaviour is not sporadic, I think that I can reproduce
it 100% of times.
I registered a log today but I cannot send it to the list.
If there's a developer interested in this issue, I'll send this log
file to him and help him in any way.
I describe what happened.
Three persons replied to my email and put the alias in Cc. I read all
the messages an no message is marked as unread, but the unread count
is still 3.
By the way, it seems that I received really twice only one of these 3
messages. This is what I see in Geary and if I browse the
MessageTable in the .db file.
So geary is failing to sync with the server, as if after marking a
single message (by message_id?) as read it didn't check if a
duplicate of it exists.
