I'd recommend changing the welcome message by running gdmsetup, since
this program will update the configuration file correct for you, and
also restart the greeter with the new string so you can see the
change immediately.

Could you try running this command:

gdmflexiserver --command "GET_CONFIG greeter/Welcome"

This should be the value you assigned.  If not, then you probably didn't
edit custom.conf properly

gdmflexiserver --command "GET_CONFIG greeter/DefaultWelcome"

This should be false.  If it is true, then GDM will use the default
Welcome message.
