Perhaps you could check your gdm2 config file, but glancing into mine I
doubt tinkering with it will help.

To diagnose the problem it might be helpful to run gdm by hand with an
strace over it. You should dump its output into a file and grep over it
searching for 'open' commands, and see if it tries to open a shadow file
in some other location.
