It's simply a matter of security.

You should minimise the amount of stuff you do as root to minimise the
risk of nasty things happening via malicious code.

If you run everything as root, you end up with a low security system
like Windows 9x.

If things are setup properly, as they generally are and especially by
Jeff, you never need to do anything as root (except maybe install but
you probably shouldn't use a system directory for garnome).
