yes, you can setup the filters as you wish. Just open Edit->Message
Filters menu, left it on Incoming type and then add any filters you
want. You might want to apply the filters manually on other than Inbox
folders and for old messages, because filters are applied only to new
messages, which you can do with Message->Apply Filters menu option,
which works on currently selected messages (thus Edit->Select All
before calling it will apply to all shown messages in the folder).

With EWS, unless you have set a server-side filtering (yes, Exchange
can do it), your new messages will go to the Inbox only (+/- junk,
maybe), and when your filter will move it to other folder/account it'll
be also deleted and will appear in the Deleted Items folder, which
means you get two copies, in case you copy also deleted mails.
