Well, Evolution allows to delete messages. It's not that Evolution
globally remembers your last actions and you can click "undo" and your
imported data gets deleted, if that's what you have in mind...

   2. Fix the archive (probably the user has to do that)

Out of scope - use your favorite tool to manipulate text.

   3. Should Evolution abort the import, or warn the user, if it
notices these problems?

No it should not, because "these problems" are not well-defined.
