In my version (2.8.3) its under Preferences - Mail Preferences - Junk Tab. Not too many options though (although for me, it's fine).
I have a junk folder - the junk button then updates the spam filters and files the mail there. I can then un junk it etc.

I would prefer it if the junk button learned from the message and then
moved it to a folder of my choice. Can I set it to do this?
