To reply to my own message, as I have solved the problem, the details are in bug 368851: http://bugzilla.gnome.org/show_bug.cgi?id=368851 But the gist of it is that my custom sa-learn command had to also respond to a --version option when called as "spamassissin" as well as sa-learn (i.e. I hardlinked my .../bin/sa-learn script which already had a --version passthrough to .../bin/spamassassin).
