Have you set "Apply Filters" for the account?

 Tools / Settings / Mail Accounts / <account> Edit / Receiving Options
 [x] Apply filters to new messages in INBOX on this server

Dunno, if the Exchange server matters, but that is the option for IMAP
accounts.
