Are those settings not supposed to be stored in my personal
~/evolution/config.xmldb file? How can they change?

I think gnome-spell may use GConf.  Dunno about the others.  There are a
few things that aren't stored in ~/evolution.   Note for example that
the list of recently opened files is stored in ~/.gnome/Evolution,
/.gnome/evolution-mail-component, etc.
