I can't answer your questions for Evo 1.0.8; it is now very much
obsolete compared to the current release, 1.2.1; I suggest you upgrade. 
I'll try to answer your questions; the answers may vary slightly or not
work at all for 1.0.8; I forget some of what has changed between
versions.

When you are editing the settings for an individual mail account, you
can select "maildir-format mail directories" in the "Server Type"
setting, under the tab labeled "Receiving Mail".

When Evolution downloads mail into a local directory, they are stored in
~/evolution/local or ~/evolution/mail

You can choose fonts via Tools->Settings->Font Preferences.  In 1.0.8, I
believe it's under Tools->Options.  Note that in 1.0.8 you must restart
Evolution for these changes to work (I'm not sure you need to restart
with 1.2.1).

Upgrading to 1.2.1 will allow you to have Evolution beep or play your
choice of sound when new mail arrives.  I don't know of any way to pop
up an alert box, although it may be possible via filters and shell
scripts (again, only in 1.2.x).
