I mean message headers should not be there in the inbox for after these copy/delete operation. This will
clearly help the appearence of the inbox if you receive
messages from various mailing lists and would not like these appear as strike though mails in your in box.

Filters *do* move the messages, they don't mark them for moving. The
strike-through is because a Move is a Copy and a Delete.

You mean filtering? We already have that.
