You'll have to continue doing that by hand, the problem is that you
don't want Evolution to automatically apply filters to folders because
it's a costly operation (or can be). Automatic filters can only be
applied to new messages coming in.

What kind of protocol are you downloading mail over?

If you're using POP, it should automatically filter for you. Same as if
you are pulling messages from an mbox source.

If you are using IMAP, you need to edit your account settings and check
the checkbox that says "Filter new mail as it arrives in INBOX"
