I think these folders used to be used to store
old emails that were emptied from trash but looks like
they are no longer being used for that purpose.

could you be a bit more specific, please? Stating what Evolution
version this is about and what account type this is about will help.
Knowing what empty folders you do not like would help as well. Apart of
that, why are empty folders of an internal directory structure of some
software a problem for you, please?
