Say you have Epiphany open on workspace 1, and another one open on
workspace 4. If you use Quit from the app menu, then both windows are
going to be closed, but you probably only intended to close one of them.
Epiphany has Quit (the application) in the application menu, and Close
(current window) in the gear menu.
Redefining the semantics to let Quit only close windows on the current
workspace won't make things much clearer. IMHO.
Terminal and Evince purposefully do not have Quit in the app menu for
this reason: they don't want the user to accidentally close other
windows, and they don't want to put an item in the app menu that only
affects a particular window. Character Map uses Close Window instead of
Quit. So we need some guidance on this.
