It's possible that Adobe Reader is hijacking things through the adobe
plugin.  browse to about:plugins and see if Adobe reader is listed.  If
it is you might need to remove the plugin (the path will be listed) to
restore Epiphany's behavior of handing off PDFs to the operating system.
