It can be set in gnome-default-application-properties.

Any browser plug-ins that are installed system-wide should be supported
by Epiphany. The Epiphany-extensions package contains a limited set of
extensions.

If you'd like your OS to prevent you from installing certain pieces of
software, please feel free to file a feature request with its makers.
