It's likely a bug in an extension. Try to disable all extensions, close
all Epiphany windows, and ensure that Epiphany is actually closed (e.g.
by killing it).

Open up Epiphany again, and try closing it. If you still have the
problem, then the problem isn't with the extensions, and you can ignore
the next paragraph.

Run Epiphany again, enable one of the extensions you want to use, and
then close Epiphany. Repeat this until the problem arises again. The
last extension you have enabled will likely be the one causing this
problem.
