I fear that the problem is with your machine or your distribution,
since here changing font in gnome-tweal-tool changes menu and roster
(and others) accordingly.
I found the problem. It seems that Ekiga reads .gtkrc-2.0 even when running
under Gnome 3.
Good! This is because it is still based on gtk 2.
