Then you should maybe complain to Skype developers?
It looks like Skype is blocking Ekiga, not the other 
way around. It works in the same way for me too, I 
have to quit Skype otherwise audio in Ekiga does not 
work. (For me it is no problem, I use Skype rarely.)
