There are virtual printers that create a pdf output instead of a printed sheet. In other words, instead of Save As as .pdf, you go to Print and select the pdf printer. 

You need to get one for the OS you use.  Google will get you there.  YMMV.

dia 0.96.1 did not support PDF export, but dia 0.97 does.
It is since about yesterday in Debian unstable :~)
