Are you talking about the shortcut in the Nautilus sidebar (such as one you create with Places->Connect to server)? If you are, can you first connect using Nautilus then using Conduit?
For reference I had the remote location bookmarked in nautilus, and then I navigated to it by clicking on the bookmark in the laft hand pane of the gtikfilechooser (which subsequently caused gvfs to magically mount it)

And moreover, could you try syncing the server folder that lives inside ~/.gvfs after you connect to the sftp, clicking in the shortcut in Nautilus?
Other then that, try mounting it with sshfs or other such program and then syncing that folder with Conduit.
