I have kind of a similar problem.

All my data is stored on my NAS, and if the path isn't mounted when I start Banshee (say if the cleaning lady unplugged the NAS.. despite being told to not touch it) then Banshee will revert to the default library path. 

This is a terrible way for things to work, but it does exactly the same as iTunes in the same situation so we are at least industry compliant.

I am guessing that your data is stored similarly on an external device, in which case I am betting that you are seeing this behavior.
