Without looking through your log, do you have gapless playback enabled? This has been known to cause issues with play counts, so it may also screw up last.fm scrobbling.

I am running a fresh install of Banshee 2.4.1 in Ubuntu 12.04, and have
scrobbling enabled. My tracks are being scrobbled to Last.FM, but most of
them are getting scrobbled twice.
If I start Banshee from the terminal by running: banshee --debug it
appears that tracks are being scrobbled first as "Now Playing", then again
as part of a set of two or three tracks. The following excerpt shows this
behavior for a couple of tracks:
