I'm mentioning this here, because I've seen at least a couple of other
people asking about this of late.
I have a terrible, horrible patch that, for me, resolves the issue of
banshee thinking my iPod is prematurely full when syncing it from files
that require transcoding because it uses the pre-transcode size rather
than the post-transcode size.
I think this problem is not iPod specific---at least, my fix is not iPod
specific---but it may be.
I have attached it to the bug I opened on this a month or so ago:

I sincerely doubt that this is the right way to go about this---I think
some refactoring of the way transcoding is handled would probably be a
much better solution, but I don't know C# and am not qualified to
undertake it---but this seems to make things work for me in my very
limited testing.
