There was an issue that should be fixed now with Banshee thinking that videos are music[1], which seems to be the opposite of your problem.  There was also a more recent issue[2] where duplicate copies of music show up in several different sections, including the video section, which might be related to the issue you're having.  That one seemed to fix itself after the iPod was restored, so the bug report was closed, however if this is a widespread issue, it would be very helpful if someone could provide the logs requested in that report.

If your issue seems like a different problem, it would be good to open a new bug report for it[3].  I looked through recent issues related to iPods and syncing music/videos, and I didn't see anything that looked the same.  If you file a new report, please attach some information following the instructions here: http://live.gnome.org/Banshee/LibgpodTransition
