So far, I don't think it's possible to put playlists in folders on iPods.  For the record, this bug report is closely related (though not identical) to this issue: https://bugzilla.gnome.org/show_bug.cgi?id=623243

 

The report requests the ability to create folders for playlists in the normal Banshee library.  This would seem like a logical first step for syncing folders to iPods.  So far not much has happened with that report, but you can CC yourselves if you want to stay up-to-date on the issue.
