I don't know--in my setup (FC3/metacity), the geometry is remembered  
through both reopening and rebooting.  What's your setup?  Is anyone  
else seeing this issue?

(Gnome) preferences->sound->sound events->Balsa E-mail reader->New mail  
notification?
