Perhaps "flag duplicates" would be a better option than "remove duplicates". I've always been a little uncomfortable about removing them, even though they may be only marked as deleted, because two instances of a message with the same message-id may not be identical.
How about checking for mails with the same ID first, than comparing size/date/etc. of mails with matching IDs? If the match on all other proerties as well, delete the mail, otherwise just flag it.
