I've changed a maildir to a mbox with the same problem : the messages  
are not moved to the box via the filater while receiving the message in  
the Inbox. I've to manually do mailbox -> apply/edit filters -> apply

hide messages -> deleted (this is my Inbox, the mail is collected via  
fetchmail)
