1. it's true, you can't make it via GUI.
2. it's false, editing balsarc won't help. The only doc, AFAIK is the
source code.

I would do it by
mkdir mboxdir
touch mboxdir/mailbox_in_the_subdir

(and then restart balsa or make it reread dirs in some other way). 
Upgrade also to CVS version, if you don't use it
already, many things have at least changed, if not improved since 0.6.0
