I've been having problems with this for a while, but your observation
about the new vs. read messages might help us to fix this.  (My code to
move deleted messages to the trash doesn't really change the 'delete' code
in any way -- it /does/ call mailbox_commit_flagged_messages immediately.
It sounds to me as if something with the flagging system isn't right.  I
can look at it tonight.
