It's not possible in the Graphical interface.

Now as Anjuta uses autotools by default, it's possible to write a 
configure.ac file that will use gtk+ 2 or gtk+ 3 depending on an user 
configuration or which one is available. But you have to find how to do 
it and edit the configure.ac file yourself. Anjuta should still load 
your project, probably with both gtk+2 and gtk+3 available.
