Right at the bottom there is:
#~ command.execute.project="$(top.proj.dir)/$(module.source.name)/$(project.source.target)" $(anjuta.program.arguments)
I assume you can just uncomment that sucker, and customize it as necessary.

Dear Curtis,
I notice under Settings > Command there is a textfield called Execute. I
guess hacking that would also work.
But, actually I had a problem executing as well, but in my case, I
solved it by correcting the Target textfield under Project > Project
Configuration. (Has to be same file name as the executable file)
