I use ubuntu. When I used:

Which version of Ubuntu do you use? With 11.10 you should be able to do 

$ sudo apt-get build-dep anjuta
$ sudo apt-get install gnome-common (if it's not alredy installed)
$ ./autogen.sh

If you have and older version of Ubuntu or want to use jhbuild, you
should first run

$ jhbuild sanitycheck (and probably install what's missing) and
$ jhbuild bootstrap

to install the minimum version of some non-GNOME dependencies.
