Yep, they should be there. These files are indexes (see local mail
folders, right click a folder, "Properties", [x] Index body contents).

You can safely delete them (backups don't need them for example) and
unless you disabled indexing they will be recreated on next startup.

That also means: If you do not sync them as well, Evolution startup
after sync will take some time [1] as they are recreated (just not
matching the mail folders has the same recreation effect as deleting
them).

[1]  Depending on the mail count and your machine it may be worth
fetching a coffee while waiting for the indexes being created...
