I'm not quite sure what you mean, are you talking about the bookmark
editor that you keep minimized in your window list?

Maybe you could try the following: 
Go to your System > Preferences menu, somewhere below you should find a
"Sessions" item. Activate it and check the box for "Save changes to
session automatically". Now, all programs that you had open when you
logged out, will be opened again when you log in again.

Alternatively, you may try putting 'epiphany -b' in the list of programs
to start, in the rightmost tab of the same Sessions window.
