I need to clarify the questions here, I guess :-)

Is java-gnome 4.0.x parallel-installable with the 2.16 java bindings?
Will java-gnome 4.2.x be parallel-installable with both java-gnome 4.0.x
(if it's not API compatible) and the 2.16 java bindings?

(Also, it would have been great to keep the GNOME version numbers, but I
understand you wanted to show that it's a big change...)
