Well, it's a rather accepted practice. See the first line on 

http://www.gnome.org/projects/gconf/

Data storage could be designed differently. Though many apps use just
files and it's fine, there are not big advantages specialized storage
could bring you. Some apps abuse GConf indeed for example for storing
passwords or other information not related to configuration directly.
